I was noticing, that sitting parked in neutral with the clutch engaged and just shifting through the gears up/down, left/right causes a slight clanking noise that appears to echo down the drivetrain from the tranny toward the differential. What is happening that can cause this noise?

The transmission has some syncros that are used when the car is MOVING that will prevent this. It is NOT designed to be shifted through the gears while standing still.
Remind me NOT to buy a used car from you.

Seriously, I was kidding about the used car thing.
But if the car is not running or even running it really desinged to slide into gear while moving. Hense the Syncros. Have you guys/gals driven a car without syncros?
This is what my tranny guys tells me. He has been doing it for years.
It just does not act the same when sitting still and moving. Nothing smooth about shifting while sitting still.
Is your fluid warm?
My T56 is clunky when cold but I am using Redline synthetic in there.
Not much differnece between T56s.

For 3 weeks now I have been listening to my stock shift knob make noise. The knob rattles under acceleration and when shifting gears.
