There are instructions on getting software version near the bottom of the CUE Software Version thread.
If it's still running the original CUE software, or even the March 2013 update, then there are certainly more recent, less buggy, versions of the software available now.
CUE only updates the index when the car is running, and the 2013s with early software do take a long time to do it all if that 32GB card is in the tens of thousands of songs.
The newer (2014 and 2015) Cue hardware is natively faster as well, but there'd need to be a major problem with your hardware before they'd replace it. The time resetting might indicate such a problem.
At any rate, find out your CUE software version first, and then likely take it in to the dealer, tell them your woes, and at the very least see if you can updated to the latest version of the software.
