I recently had a Pioneer AVIC-Z110BT professionally (BEST BUY) installed and it sounds like crap for some reason. Its distorted at relatively low volumes with a boost in the mids. I have all stock speakers (non-bose) and Im guessing the factory amp is causing this? I was thinking about bypassing the amp, replacing the amp, or the speakers. Which is the most cost effective way of fixing this problem?

ONce you replace the radio replace the speakers too. Go with pioneer componet's 6.5 all around with a 4 channel kicker 350 watt or 400 watt amp to push them and i bet that would sound very good. I had that same set up a while back and i had a avic double din as well, and for my low's i had 2 15in L7's kicker's sub's in a custom box with a 2,500 watt amp pushing them. Sounded like a damm zoo in my trunk.
