The Bose just doesn't have enough kick for me and I want to replace the subs with something better. I don't know much about stereo stuff, but I know replacing Bose speakers is a PITA.

Can I do a simple replacement of the stock subs and get a new amp, or do I have to do any rewiring and get any other stuff to get the job done?

What is the easiest and best way of going about this.

We only have one sub, a 10" in the rear deck. Most people get an aftermarket amp with high level inputs and a higher quality free air subwoofer. Not many free air subs out there, Kicker makes one and one or two other companies that I can't think of. I was going to do some cutting and mount a 12", but decided to build a box instead.
Like stated previously, do a search, lots of people have done this before.

BTW - I had a 12" free-air Image Dynamics IDMAX in the rear deck, not cutting required. Just need to cut out an MDF baffle (I used 3/4") that fits on top and below the rear deck for strength. Then just use some pliers with duct tape wrapped on the jaws (so you don't scrape the hell out of the metal, if you care) and bend the metal lip that is already curved downward a bit. 12" sub drops right in (well actually in my case the magnet was too big and would not clear the rear window so I bolted it in from below).
