Ok, I don't know how to deal with this. Since the alternator replacement the windows are goofy, both front windows go down with the right side drivers switch. Both the rear windows go down with the right rear drivers switch. Both mirrors move with the right side mirror adjustment. None of the lock switches will lock or unlock the doors. the doors will lock remotely though. How do I fix this????

DTCs usually don't get into systems like the windows.
Since it all started after alternator replacement try disconnecting the battery for a while and see if that clears it up.

There are some codes for windows/related modules on these cars.

I'd pull the codes first, then disconnect the battery as suggested.

on the contrary -
ALL window movements go through the various "door modules"
and ARE monitored - and will set "B" codes -
