I'm no gear head by any means so bear with me. Definitely learning as I go.
I had originally performed the bypass procedure on this when the chip in the key began having trouble. This worked fine. A while back when I was driving I got the message 'charging system problem' or something to that effect. I then lost power and had to have the car towed. At that point I had the battery tested and it turns out the battery had a bad cell or two (albeit almost new). So I had it replaced and everything was good to go for a while. Recently I had to replace the alternator when it went bad and swap out the battery to have it charged again since the (bad) alternator drained it before I had it replaced. Battery is new. So once the alternator is in I go to start it up and nothing; I get the 'theft system problem, car may not restart' message. I've checked all the fuses, everything looks fine. Do you think when the alternator failed it contributed to ruining the new battery? I had it on the charger and the voltage read around 13 volts or just under yet when I go to start the car, same message. I also got a service airbag message.
Lastly, after the research I've done on similar issues i've seen people mention a bad ground as the possible culprit. Everything looks ok except this: There's a wire coming off of the negative battery cable that kind of branches off. In the past when the car was running I noticed it had been left off so I didn't think anything of it. I couldn't figure out where it attaches to. I'll post a pic so you can see it. Would this be the issue, and if so, where does it connect?

Looks like the body ground. If thw other ground goes to the engine then look on rad support near battery for a spot. Should be a couple other wires that ground there also.

Thanks but I found that the other wire in the picture that runs out of view is the one that connects there. So it seems that is the other one is the body ground. Both wires wouldn't connect to the same place I'm assuming. Right?
