I put a bead of sealer around the outside of the seal where it meets the black plastic trim on the sides of the trunk. I also sealed just about every place I thought water could enter.

Hopefully your new seal will not leak. When I installed mine, I put adhesive along the entire length of the mounting flange. None of it is visible, as the seal covers it up. The water seems to get between the seal and the flange, and then into the trunk. As far as the trunk carpet. I had mine drip drying in my basement for four days, next to the water heater and furnace. Every day, twice a day, I would wring it out the best I could. It was still damp when I reinstalled it. What a PITA that was.
