I'm interested in adding a new sound-system to my car, but there is so much to take into consideration, that I don't know where to start.
Can anyone recommend a site which basically lays it all out? Amplifiers, ohms, watts, alternators, wiring, etc?

Not sure on a site, but you can message me or just talk back and forth and here and I can explain most of it.

Basically, well what kind of car do you have. Your front stage is your most important stage, most people spend money on a good compnent set (mid-range speaker tweeter, and active cross-over) and a good amp to power it and usually have a weak rear fill or none at all. But if you like your passengers to be happy (4 doors) put comps all the way around and get a nice amp to power at least 75x4@4ohm. If you decide on a small rear fill, run the rears off the HU and bridge the front stage but make sure you get a front stage that can take some power.

Subwoofer wise, well what do you want and your budget? You want crazy bass or just some small bump? Either way if you have a car I reccomend a ported box around ~32hz to pick up most everything you will listen to. Unless your like me and listen to a lot of rap songs that drop below 30hz.

HU wise, well once againd depends on what you want and your budget. I reccomend Eclipse the most because of their pre-outs but also Pioneer.

No matter what you do, you will want to do your big three, so search for that because I made a topic on it.

You won't need a new alt unless your going CRAZY with the system.
