Ok, I had the alternator rebuilt locally for a reasonable price. It looks new but I recently noticed (after multiple times pulling and reinstalling the engine) that the water passages are clogged on the alternator. Is there a way to unclog them? Suggestions please. :-)

Compressed air maybe? Diluted Muriatic acid (careful with that stuff!) if the comressed air doesn't do the job. Muriatic acid in pure form eats aluminum real quick. Try to avoid using that if possible.
Yeah I will try that. Maybe take it to the alternator place if that doesn't work and see if they can take the coolant passages and remove them from the alternator. If so I can take that to a radiator shop and have them boil it all out.
