I redid my setup using yourgm's method of "muting" the amp. I did it last night since the parrot brainbox was rattling around behind my dash and driving me crazy. Now everything is in the trunk.
Here are some pictures and brief description.
Here is the relay you need:
I got it here

along with the wiring harness:

You can get switched power from the driver side fuse panel underneath the rear seat:
Run a wire from the fuse panel to the trunk.
You need a fuse tap. This is the fuse you need to tap:
After that, go in the trunk and remove the amp. You need to pull back the electrical tape on the speaker harness. The light blue and yellow twisted pair is for the center speaker. The tan and yellow twisted pair is for the front left speaker. Clip them and crimp on some spades. You could just do the center as shown in this photo, I decided to also do the left speaker. Two is all you get, because that is all the outputs the parrot has. The two rear channels do not get any sound from the phone, they are mute/pass-through only.

For the relay:
On the power connector that goes to the amp: find the thick red wire with the white stripe. This is constant battery power. Cut it. Attach the blue wire from the relay to the red wire going to the amp connector.
The other half of the red/stripe wire (coming from the car) needs to get connected to the red wire and the white wire from the relay, along with the red wire from the parrot power cable.
The black wire from the relay will get connected to the yellow mute wire from the parrot box (mute cable).
The yellow wire from the relay is not used.
Then connect the orange wire from the Parrot power cable to the wire you ran from the fuse box.
The black wire from the Parrot power cable gets grounded (I used the same grounding point as the amp.)

For the speakers:
On the parrot mute cable; Find the red and orange wires, and the green and blue wires on both black connectors and cut them.
THIS IS WHERE YOU HAVE TO PAY ATTENTION. I am not sure what the consequences would be of reversing them, and I dont want to know.
The wires you cut on the speaker harness for the amp; the top half of the cut going into the car is the output to the speakers. This must be connected to the parrots output. These would be the wires you cut from the FEMALE black connector with the 8 pins inside.
The bottom half of the wires going to the amp connector is the output from the amp. This must be connected to the parrots input. These would be the wires you cut from the MALE black connector with the 8 sockets.
The center speaker, light blue wire from the top goes to the red wire from the black female connector.
The center speaker, yellow wire from the top goes to the orange wire from the black female connector.
The left speaker, tan wire from the top goes to the green wire from the black female connector.
The left speaker, yellow wire from the top goes to the blue wire from the black female connector.
The center speaker, light blue wire from the bottom goes to the red wire from the black male connector.
The center speaker, yellow wire from the bottom goes to the orange wire from the black male connector.
The left speaker, tan wire from the bottom goes to the green wire from the black male connector.
The left speaker, yellow wire from the bottom goes to the blue wire from the black male connector.

Plug everything in, and you should be ready to rock. The mute box and brain box can mounted to the side wall of the trunk, above wheel hump. The control panel cable will have to be extended.
Of course to do all this, you have to remove the trunk liner. My write up on how to this, as well as how I ran the microphone and control cable are in this pdf file:
