Do you have a sunroof? The drains could be plugged up...

Also, FWIW. I had my rear windshield replaced when I had a new roof put on (long story) and it leaked when I got it back in that same spot...They had to re-do the window seal job...

Wow. I used a home dry-cleaning kit when I left my sunroof cracked in the rain once. The water marks were not nearly as bad as yours, though!

Worked like a charm for me, so couldn't hurt, right?

Would just a normal upholstery cleaner work? I also left my sunroof open and it rained (stupid thing to do in fl). But mine are VERY faint, and noone in my car has even noticed them lol.

Not sure. I went with the dry clean pack for the whole "gentle but tough" approach (I'm a bit neurotic with my cars). It was a Dryel brand home pick that came with saturated wipes and a little spray "booster" of solution. It's intended for use in the dryer at home like a dryer sheet. I just sprayed the solution on and dabbed away at the marks and it worked great with a little bit of time.
