You can't really go wrong for the most part, and can end up with a decent system for a lot less money if you re-use parts of the stock exhaust. It's not a bad system, it just doesn't sound very aggressive.

If I didn't find a used magnaflow for $400, I probably would have went with a modified stock system.

My best advice though, is to spend $$$ on headers and throw some magnaflow mufflers on the stock exhaust.
That's exactly what I wanted to do. I was thinking kooks headers and the magnaflow mufflers. My friend did this combo on his C6 vette and I love the sound.

I didn't know if there were specific model numbers for the mufflers and tips? I was also wondering if there was an inexpensive and reliable place to purchase them.

Are there any drawbacks to doing it this way? It seemed to me that the rest of the money going to the catback systems was for piping that we already had, but I may be wrong.

You might contact The Tony Show - I think it was him that replaced his Corsa mufflers with Magnaflows that he got from Summit Racing. You could also search his old posts for "magnaflow" and probably find the part numbers. I think they might be $80 per muffler or something.

You're right about the piping - 2.5" is standard for the aftermarket catbacks except the B&B which is 3". The stock system flows well too, as there aren't many bends or restrictions.
