Yeah the LS6 is more "exclusive", the LS2 is a truck motor, both develop almost identical power.
I myself leaned to the 06-07 because of the following
- upgraded diff (part number 157***although most Vs with the earlier rev'd rear end have had them replaced so it's not so much of an issue anymore)
- LS2 has a beefier timing chain than the LS6 (again nothing to hang your hat on, as it's not much different)
- halfshafts, the 06-07 models got slightly larger halfshafts (only like .25 or .5 larger in diameter... again not a big deal)
The LS6 does have a more agressive CAM, which makes up for the whopping .3L displacement, and it does have sodium filled valves which are better than the LS2....
So honestly... get the best deal... I'd make sure the rear diff part # started with 157***** or else make sure it's got some sort of a warranty on it...

PS. of course black is the fastest color so whatever year you pick... you can't beat black..... but you also can't keep it clean
