My XM did this every now and then by itself back when I had XM, and my Sirius adapter does the same thing now too, so it's more likely related to the head unit not seeing the XM/Sirius then the iPod adapter.
I'd suggest next time you have this problem, try hitting your other seat/mirror/head unit memory preset on the door, let it restart the radio, then go back to the first memory setting. Seems to reset the radio for me most of the time and doesn't have any of the bad effects of pulling the negative cable off the battery.
